I think, this should be shown to the user - maybe only "500" or "JabRef did not accept the entry"

This happens "only" if some internal programming is wrong. In the case at hand, the wrong constructor was used dor restarting after updating preferences. Thus, the 500 here is the."last resort" fallback for unhandled exceptions.
