Dependencies are currently updated on the first run, but this should happen either as part of the first run of one of the transforms or as a separate "transform".

Or actually I'm thinking this probably makes the most sense as a pre-run step. Something that lets the user know what's about to happen and that the cli is about to make changes to the codebase in some way. Right now if you you run it, it starts taking action without any notice.
