Write some setup instructions detailed eough to get someone going on a new machine.

  • Document software dependencies and version numbers (should probably have Make generate this every run)
  • How to get the files too big for Git, and where to put them once you have them
  • what Make does and doesn't do, how to use it, how to run things without using it.
  • List of places with absolute paths, because QIIME can't pass a *!@%$ing $PATH variable like everybody else does 😠. At least includes qiime parameters file, some Torque script headers, probably others.
