chore: Update excluded directories in deno.jsonc

Directories ".idea" and "biome.jsonc" were added to the exclusion
list, while others were re-arranged. This commit ensures that these
directories are no longer tracked by Deno, and the alphabetical order
 of excluded items is maintained for better readability.
