[Feature request] Reduce disc usage by suppressing .maf or .fastq output

Sometimes, both .maf and .fastq are generated which is redundant. Suppressing one of them would cut the disc usage in half. Supporting .fq.gz would additionally cut down the disc by 3-10x.
