Hmn. It looks like FastaSequenceIndexCreator makes use of the no-args constructor and now fasta's created with it explode.

I think the lastSequence cache has to be kept up to date with changes. It's causing failures in GATK because fasta indexes are built dynamically starting from the empty constructors.
