chore: updates to deps and configurations

• Updates all relevant deps except @comapeo/schema (handled in feat!: update @comapeo/schema to 1.6.0  #43).
• Updates configurations of tools to use config files instead of inlined package.json configurations.
• Updates ts config and makes appropriate source code changes.
• Restricts the files published as part of the module.
