Currently, when a phylogeny is modified, the reasoning results are left unchanged. This PR modifies that behavior so that any change to the Newick string of a phylogeny will result in the reasoning results being reset. Closes #141.
Note that a phylogeny's meaning can also be changed by changing the taxonomic nodes at a particular phylogeny node, but that isn't fixed here. I'll open a new issue for that (#347).
